Kara takes Mon-El with her to the last place Izzy was seen and the duo find themselves thrust through a portal to another planet, Slaver's Moon, where the downtrodden are sold as slaves. The leader of the trafficking ring is none other than Roulette. To make matters worse, Slaver's Moon has a red sun, which means Kara and Mon-El are stripped of their powers and stuck on the planet with no way home. Meanwhile, back on Earth, Alex blames herself for Kara's disappearance, fearing she's become too focused on her new relationship with Maggie and too complacent in watching out for her sister.
After Livewire seemingly breaks out of prison, Supergirl is intent on recapturing her. After training Mon-El, Supergirl takes him with her when she sees Livewire attack the NCPD but things go awry when Mon-El puts Supergirl before the citizens of National City. Meanwhile, James decides to come clean with Kara and M’Gann, has a psychic attack and collapses into a coma.
Armek, a White Martian, descends on National City intent on taking M’gann back to Mars to face her punishment as a traitor. Hank and Supergirl determine the best way to keep M’gann safe is to bring her to the DEO. However, when it is revealed that Armek shape-shifted into M’gann and is now loose in the building, the team realize he could be disguised as any one of them.
After Metallo breaks out of prison and frees Lillian Luthor, the police blame Lena for his escape and arrest her. Despite overwhelming evidence, Kara refuses to believe her friend is guilty and fights to clear Lena’s name. Flashbacks reveal how Lena came to be a Luthor.
When Mr. Mxyzptlk, a magical imp, shows up on Earth and declares his love for Kara, she tries to let him down easy, thinking him harmless. However, he decides it’s a challenge and starts to wreak havoc on National City. Mon-El has seen beings like Mr. Mxyzptlk on Daxam and knows how dangerous they can be. He and Kara argue over how to get rid of Mr. Mxyzptlk, further straining their relationship. Meanwhile, Alex and Maggie celebrate their first Valentine’s Day together.
When Jeremiah Danvers is rescued from Cadmus, Alex and Kara are thrilled to have their father back. The Danvers arrange a family dinner to celebrate but things go awry when a suspicious Mon-El starts to question Jeremiah about his sudden return.
As Alex searches for Jeremiah and Kara investigates a series of alien kidnappings, the sisters realize they must break the rules to foil a new Cadmus plot. In an effort to get Snapper Carr to run a story that would help her stop Cadmus, Kara agrees to set up an interview between Snapper and Supergirl.
A new villain comes to National City, putting Supergirl on high alert. Meanwhile, Winn’s girlfriend, Lyra, gets Winn in trouble with the law. Maggie attempts to help Winn but old loyalties get in the way. The Music Meister attacks Supergirl.

A large bounty is put out on Supergirl and aliens from far and near attack National City intent on taking out the woman of steel. Alex and Maggie run into Maggie’s ex-girlfriend, Emily, who is in town for a week. Hank gets an interesting order from President Marsdin.
Lena’s ex-boyfriend, Jack Spheer, comes to National City to unveil his big breakthrough in nano-technology, which has the potential to eradicate all diseases. Lena asks Kara to attend Jack’s conference with her for support. When Kara sees Snapper in attendance she’s inspired to tap back into her reporter skills and questions Jack on his discovery, which ultimately leads to a bigger investigation that puts everyone in danger.
Alex is kidnapped and the kidnapper threatens to kill her unless Supergirl releases a notorious criminal from prison. Supergirl and Maggie have always had different approaches to apprehending criminals but this time they must work together to save Alex. Meanwhile, Rhea has an interesting proposal for Lena.
When an alien attacks National City, Supergirl and the DEO learn the alien is a Phorian, an otherwise peaceful race with telekinetic powers. Guardian gets a lead on the Phorian's address but instead of finding the culprit, he finds a very scared boy named Marcus. Marcus will only trust James so it is up to Guardian to stop the attacks on the city. Rhea's plan escalates.

The DEO captures a second Worldkiller, Purity. Supergirl and Alex use very different methods of interrogation with Purity in the hopes of finding out how to defeat Reign. However, Purity escapes and attacks the city’s subway tunnels. Meanwhile, J’onn, Winn and Mon-El band together to fix the Legion ship.
When Winn’s father dies, his estranged mother, Mary, reappears trying to reconnect and to explain why she abandoned him all those years ago. Winn is too embittered from his rough childhood to forgive her but when a copycat Toyman attacks, the two must work together to stop him. Mon-El tells Kara something important about the Worldkillers, and Alex becomes suspicious of Myr'nn’s recent behavior.

Meanwhile, Lena shares some news with James, but his reaction isn't what she expected. Nia invites Brainy to her Valentine's Day party.

Between Ben Lockwood’s new push to stir up the anti-alien movement and the Elite’s desire to target Lockwood and his minions, Supergirl is concerned about the safety of the American people – both human and alien. When Lockwood organizes a rally, the aliens decide to peacefully protest. Brainiac and J’onn join the alien march while Supergirl and Dreamer patrol to keep everyone safe. Alex uses a pair of Obsidian contact lenses to visit a virtual National City where she takes on a whole new persona. Meanwhile, Kelly helps William investigate Lex. Kara deals with difficult news.
Lex proceeds to lay an intricate plan to bring Lena closer to him, defeat Leviathan’s latest attack, and pit Supergirl and team against Leviathan. It is also revealed how Lex came into power after Crisis.

After beating Leviathan, Supergirl turns her attention to Lex who has used the Obsidian platform to brainwash half the world to love him and follow him at all costs, no matter what horrible things he does. Knowing how dangerous this makes her brother, Lena enlists the entire team – Alex, J’onn , Dreamer, Kelly and Brainiac – to help, but Supergirl realizes that the only way to truly stop Lex is to sacrifice herself.

However, when their ship crashes upon arrival, a young Kara Danvers is the first on the scene. Meanwhile, a young reporter named Cat Grant sets her sights on Midvale as she suspects there is a big story in the small town.
Part two of the flashback episodes pick up where things left off - Young Kara experiences kryptonite for the first time, Nia and Brainy are trapped by invading aliens, and a young Cat Grant may be the reason Supergirl never gets out of the Phantom Zone.
As Supergirl and Zor-El make their return to National City, they are determined to keep the Phantom Zone behind them and enjoy being superheroes together. Unfortunately, their overzealous efforts backfire, creating a whole new threat to National City.
Kelly meets Joey, a young orphaned alien boy, who is acting out in foster care because he fears there is something wrong with his brother Orlando, who is incarcerated. Kelly asks Kara to help her investigate and they stumble upon abuse at the prison. Meanwhile, Nyxly crashes one of Nia's dreams and asks her for help.
Supergirl intervenes when a building in the Heights that was set aside for low income housing is suddenly at risk to be sold to a major corporation. Supergirl recruits Orlando to help her win over the city, but things go awry when Nyxly shows up. Meanwhile, Nia trains with her mother.
Supergirl and team must stop Nyxly from vanquishing a familiar face from Supergirl's past - Mr. Mxyzptlk. Mxy returns and explains Nyxly's dark history to the super team in the best way he knows how - in song form. Meanwhile, Lena visits her mother's birthplace in Newfoundland, eager to dig into her past but is shocked by the small town's icy reception towards her.
Kelly is horrified when the Ormfell building implodes, injuring many in the community, including Joey. However, her horror quickly turns to frustration when she realizes that the hospital is overwhelmed, people are getting sicker, and no one is coming to help - including Supergirl who is busy fighting Nyxly. Knowing that she can make a difference, Kelly embraces her power and fully steps into her role as Guardian. Joined by Supergirl, Alex, Diggle and team, Guardian leads the way to restoring justice to the fallen community.
Supergirl and team race Nyxly for control of a magical totem that controls courage. Supergirl and Nyxly battle and each get a piece of the totem but learn the first person to pass the test of courage will gain control of the entire thing. Meanwhile, Lena is still struggling to make sense of her newfound gift.
Lena is uncertain about using her magical abilities to help Supergirl retrieve the second totem from Nyxly. William struggles to write a story on the Super Friends that makes both the heroes and Andrea happy. Meanwhile, Kelly is thrilled Esme has found a new home, but things go awry and the little girl's future is put in danger.
Supergirl continues to fight Nyxly for the remaining totems but after Nyxly kidnaps William, Supergirl realizes she needs to take a more proactive stance to keep National City safe. Meanwhile, Alex faces the biggest challenge of her life.
Kara lands her dream story for Catco but when the city is suddenly attacked by a nightmare monster at the same time as her interview, she is forced to take a serious look at her life and decide if she can continue to live as both Kara and Supergirl. As Dreamer takes the lead on the search for the Dream Totem, which can vanquish they nightmare monster in National City, she realizes she needs to ask her sister Maeve for help.
When Lex Luthor appears by Nyxly's side, Supergirl and team must deal with the emotional fallout of facing their two biggest foes at the same time. Alex makes plans for the perfect proposal to Kelly, but work keeps getting in the way.
Supergirl is determined to keep everyone safe from Lex and Nyxly so she doubles down on patrol, especially as Alex and Kelly's bachelorette party is coming up. Alex is torn between duty and finally allowing herself the time to enjoy her new family. Brainy receives heartbreaking news, and William clashes with Andrea over her recent coverage of Lex.
